Tracking clicks in a Flash banner ad is done using a button with the clickTag code added to the action of the button. When a user clicks on your banner, a request is sent to the ad server. This is then recorded as a click by the ad serving software. Publishers use different variations of the clickTag code, so check with the publisher to see what should be embedded in the banner.
